As with any negotiation you make compromises. It may well be that Cormack swallowed the extension in order to get the top job figuring that he can deal with McInnes if need be as long as gets control

That's an entirely plausible hypothesis.
The point is that he would have been included in the discussions and subsequent contract extension award.
