After Brexit (if that ever happens, and I am still not covinced it will), EU players will no longer enjoy the freedom of the Premier League as they do now. They will be considered foreigners and subject to the same "restrictions" as a Colombian or Paraguayan player does today. The FA/PL/EFL could also bring in rules to limit 1st team squads to a maximum number of foreigners as well as having to have a minimum number of players from their own Academy.

To stop the monied few monopolising the talent pool, there should be a limit on how many youth players a club may recruit outside of their local area. Limit Utd and City to Greater Manchester and Lancashire for instance (won't happen but it should, IMO). Republic of Ireland players would be foreigners. Northern Irish players might be considered local to all as they don't have any "proper" clubs in the area. The same could count for Welsh players.

Yes, there are holes in my thoughts but they are just a rough outline towards a fairer system. My idea would mean 14 year olds not having to uproot from the South East to Manchester in the hope of..... leaving parents, siblings and friends behind.
